this burned under my nails for quite some time now, making a nice graph I can always lookup when I get lost. made this with yed, it explains how things relate to each other and how the game finds stuff:

You can also add to that:

EBX Files - Are like XML descriptor files, that describe objects
RES Files - Are like resource headers
CHUNK files - Are the actual resource data

EBX have ID references to RES files (via the resRid) and RES files have references to the CHUNK files (via the id).

DBX files are - I believe - Debug EBX files that have had their resources stripped during the cooking process, so they are useless to us. (Please correct me if I am wrong)

Agreed, we need to do a complete overview of every part. But yes go to sleep. I was up until 5am modding. So I know the feeling :P
